Stop chasing .0001 tolerances when your machine can't hold .001 in the first place
I watched a guy last month scrap 11 parts in a row at our shop in Toledo because he kept tightening the tolerance on a bore that didn't even need it, we checked his spindle runout and it was out .0008. The print called for .0015 but he went down to .0005 thinking the customer would be impressed, now he's redoing a whole batch of 60 flanges this week. Why are people so dead set on making the numbers look pretty instead of just making parts that fit and function?

Sixty flanges?? That's a whole week of work down the drain over a number nobody even asked for... I gotta ask @zara_hill46 if the guy at least owned up to it or if he's still blaming the machine. Your spindle being out .0008 explains everything, but he should've caught that before he even touched the first part. That's like tuning a guitar by breaking the strings, lol. Hope he keeps his job, but man, some folks just can't let a print be a print.
